When you say ‘delete’ do you mean a client software that may actually be moving
the messages to a Trash folder?
This could have the effect you mention …

enabled delayed deletion. All the user mailboxes previous had been
upgraded using:
sudo -u cyrus /usr/local/cyrus/sbin/reco
