Sorry for troubling you all, I found the reason.
These mailboxes were migrated from a machine with no virtual domains.
So the cyrus.* files caused reconstruct to mess up the mailboxes.db
I rsynced the files all over again and excluded the cyrus.* files.
Now reconstruct works fine

I want to move/copy all sieve scripts from one server to another
server (both has the same setup). It's possible? If yes, what is
smartest way? I use FreeBSD 7.2/amd64 and Cyrus Imapd 2.3.16.
