I'm not sure why, but I think that guix system requires you to once run
guix pull as the root user.

To answer my own question (and for the record, or for anyone interested):
Doing "guix pull" as root, i.e. several cycles of
# guix pull
# guix system reconfigure /etc/config.scm
# reboot
