I've had this exact problem and do not know how to fix it. It has caused me
to stop using file editing all together and even templates. Since any file
that has sections cannot be counted on to be sane after cf-agent runs.

Well, a simple hack would be to create a file with a list of all the
files managed by cfengine (e.g. /etc/cfengine_files). It would be
somewhat of a pain to make sure your cfengine rules always add to this
file, or that you properly keep it updated, but it would work.

I'm running cfengine 3.0.2 on Redhat Linux (4.4 thru 5.3). Some of our
servers have a large number of virtual interfaces (between 300 and
1200). I'm finding that cf-agent can take anywhere between 15 to 40
minutes to run on these hosts depending on how many virtual interfaces
are on the machi
