At this stage, you may do "disperse_all_elements" from the select menu.
This will distribute the components
Yes, I used JUMPER3.
I would say red. I just realized I had to click in the board area and it
placed all the parts in black. Including the jumpers.

What footprint did you use for the jumpers...
"JUMPER3" ought to work.
Red or or

".pcb.new"
Or use xgsc2pcb which (IMO) makes this easier!

Actually, I did it on the qtouch.new.pcb file and it brought in the ic and
rj45 but I'm still missing the 3 pin jumpers. Also the ic and rj45 are in
red.

When I do this it brings up the browser. Do I select the .pcb file?

If it's not the first time, you need to pull in the new elements
manually by "load layout data to paste-buffer" and pasting them.
gsch2pcb won't add them to the .pcb file itself.

Initially it couldn't find the footprints but once I got the case straight
all were found. Each connectors has a refdes of CONN1, CONN2 and CONN3 and
the ic is U1.

What did gsch2pcb report when you ran it? It normally tells you if it
can't find a footprint.
Also, each element must have both a refdes and a footprint attribute
for gsch2pcb to try to add it.

I ran gsch2pcb on a schematic with three connectors, one ic, three leds,
nine resistors and three caps. After running pcb on the .pcb file and
dispersing the components, I only see the resstors, caps and leds. The ic,
of which is a ssop20 footprint, the two three pin jumpers and the rj45
