Hi Jamie,
looks like your command is wrong (reverse).
Here are spaces:
tp1 original space
tp2 original space
base = tp1.long.base = tp2.long.base space
so the longitudinals and the base are in the same space (rigidly aligned and
resliced to that space).
The lta files map between tp1 origina

Hello Guodong,
consider as an analogy a two-sample t-test, where we simply compare two
groups A and B:
If formulated as a regression problem, a commonly used model matrix for
this test (but others are possible, too) will consist of two columns,

I believe I found my problem. I was trying to run the analysis with xhemi.
Therefore it asked for 34 inputs (17subjects * 2 hemispheres). I was doing
it that way because I flipped the hemispheres of the right affected stroke
subjects. That was done with

I just realized that the above mentioned command (gtmseg --s XYZ --o
BN.gtmseg.mgz --ctx-annot BN_Atlas.annot --ctab
'/media/XYZ/BN_Atlas_freesurfer/BN_Atlas_246_LUT.txt' --no-xcerseg) gives
me only the cortical segmentation. Is there any way to also in
Hello Freesurfer experts!
I see that there is a longitudinal processing pipeline for volume/cortical
thickness. I was wondering if the same pipleline could be used for resting
state functional connectivity based analysis?
Best,

You can use the longitudinal anatomical analysis to inform the functional
analysis across time, but there is not a longitudinal functional analysis per

I have a group of stroke patients. Most of them have a left-sided stroke,
the others right-sided. I would like to swap the affected right hemisphere
with the unaffected left hemisphere in the patients with a right-sided
stroke. I have done that successf

I am sorry, please let me rephrase.
I want to compare patients vs controls in Surface area and grey matter
volume. I have already checked age slope and it is not significant for
either GMV or SA. However eTIV slope is significant in both cases (we do

Hi Kersten,
Thank you so much for the reply and that helps a lot.
There are still some questions that I hope you can help me.
