HI Matt
yes, I would agree, but Doug will give you the definitive answer

Hi Matt
yes, we have done this a number of times but of course it depends a lot
on the details of the abnormality so it is hard to give generic advice

In some cases this is a hole in the cortex extending to the ventricle...in
others it 8s a low grade glioma which substantially enlarges and
distorts the cortex

Hi Ani
you should just use the surface that you created at the specified depth,
and use a projfrac of 0 (or depth), since the surface is already at the
place you wish to sample

Hi Yerong
what do you mean by "not very reasonable"? Have you computed the
registration between the DWI and the anatomicals? Was it acquired in the
same session?

can you explain a bit more about what you are trying to do? If you
extracted ROIs into label files it is just a list of coordinates, although
probably not voxel indices. This page (thanks Doug!) explains our various
coordinate systems and how to go from one to another:

I see. Getting FS working is going to be a case-by-case thing then. For
holes extending into the ventricles you will probably need to fill the
hole in the wm.mgz to make the topology closer to what we expect it to be.
For the gliomas it depends on where they are

Dear Freesurfer team,
I'm running a group analysis where I'd like to compare myelination between
two groups regressing out cortical thickness.
Unfortunately I get always the same error message:
dimension mismatch between X and contrast group.diff.mtx

I see... what does the fix topology step expect from the wm.mgz meaning how
is it testing it and what are the values it would accept... for example if
we were to script an auto fill step which calls a program which works on
wm.mgz between steps what wou
