Re: [Freesurfer] how to separate any sub cortical region in freesurfer ?

what do you mean by separate? Extract into a separate volume? If so, you can use mri_extract_labels or mri_binarize with the --match flag. cheers Bruce On Mon, 2 Oct 2017, Vidhu Agrawal wrote: > how to separate any sub cortical region in freesurfer ? > > ___

Re: [Freesurfer] Can someone tell me why my subcorticals look like this?

Perfect! I looked at the norm.mgz and each of the subcortical regions was perfectly represented and matched the segmentation. What did you mean by "don't loom at the aseg on top of the brain mask?" I thought it was appropriate, because I am doing pial corrections and the online tutorial said I n

the brainmask is essentially a binary mask. YOu should use the brain.mgz not the brainmask for cortical stuff. For subcortical segmentations you should overlay the norm as it is the input to the aseg. The brain volume will have these borders eroded as it is only used for cortical surfaces not

2017-10-02 Thread Douglas N Greve
The pre-computed tables only go up to fwhm=30. I know that you only used fwhm=15, but there is inherent smoothness in the data that causes the actual fwhm to be larger, especially for surface area and volume. I highly recommend that you use permutation when analyzing surface area. I have a new

Hi Seung-Gul, we are moving away from qdec, at least for now. Can you try re-doing your analysis using the "command line" stream? Ie, create an FSGD file, run mris_preproc, mri_surf2surf, then mri_glmfit. doug On 10/01/2017 08:25 PM, Seung-Gul Kang (강승걸) wrote: > Dear Freesurfer Experts, > > L
