Dear Guys:
Now I'm learning Freesurfer and suffering some troubles.I just installed
the Oracle VM VirtualBox and virtualitied a virtual computer with
"freesurfer-Virtualbox-linux-x86-stable-pub-v5.1.0-full". When I started the
virtual computer and wanted to mount disk partition (eg: F) to
Hi Laouchedi
it looks like you might be loading individual subject overlay on the
fsaverage subject. What is your command line for tksurfer? And what exact
file name do you type in? You can also load the overlay directly on the
tksurfer command line with -overlay . You can check the
surfaces
Hi Priti,
Thank you very much for the detailed instructions. The tracts with
empty pathstat.byvoxel.txt files are slfp, slft, and unc tracts.
After your email, I have checked all 10+ subjects with such problems.
They all share similar motion problems (the parietal or temporal part
of brain is cut
Does anyone have a template/atlas/graphic showing what the optimal parcellation
should look like, with the areas labeled?
I'm particularly interested in medial "Show Main Surface" view after running
tksurfer - but would also like inflated and other orientations as well if
anyone has them

Hello all,
I was wondering if I can convert the surface outputs to an OBJ mesh file format
.
Since most of the applications are in windows I was hoping if there is
conversion tool to do this .

Hi Darshan
sorry, I don't think we do. YOu can convert to ascii or vtk or stl and
see if you can go from there (using mris_convert)
cheers

Hi, all
Does the SurfArea in the lh.aparc.a2009s.stats, as presented below(red
color), calculated based on white matter surface or pial surface? any
suggestions appreciated.

Hi Darshan,
as Bruce suggested, you can use mris_convert to get an STL file which
you can import into Blender or MeshLab. Both write Wavefront OBJ files.

Hi Minjie - There was no attachment to your email. The fmajor issue that
you're describing sounds like an initialization issue. That single curve
that you describe is where the algorithm starts at and b/c something is
wrong with it, it doesn't move from there. Does the curve seem to go into

Thanks Anastasia! The pathstats.allvoxel.txt was pasted at the end of
this email as in the previous one.
I will rerun dmri_paths command for the fmajor path and will send you
the log.txt file.
Thanks,
Minjie

Hi freesurfer folks,
I am using mri_convert to reorient my custom cortical parcellation (a nifti
file generated from an annotation file), and I have run into some unexpected
blips with some seemingly errant reindexing. Here is the command I am using:
mri_convert -rl FREESURFER/mri/orig/001.mgz
