yes, that should not happen.
Can you check the base and all other time points? Because if something
is wrong there, it might influence the long runs. It could be that one
of the time points has problems, therefore affecting the base?

something is weird (there is a label outside the brain in the brain stem
in the base?)
I'd like to take a closer look. Can you send us the data? You can also
send only the input(s) of the cross sectionals (the 001, 002..? in each
time point) and we can rerun here to see if the same happens.

Dear Freesurfer experts,
I am still a beginer in using Freesurfer v.5.1.0
I finished running the recon-all and I am trying to visualize the volumes
and surfaces but I got an error wile using tkmedit. I will appreciate any
help, suggestions.

it will be really hard to get anything out of a combined dataset.
