does the directory /tmp/qdec_project_archive exist? is there a qdec.table.dat file within that dir? is it readable? n. On Tue, 2011-05-10 at 11:57 +0200, Natalia Francisca wrote: > Dear freesurfer list, > I have got this message while trying to load the saved project file > > ln -s > /Volumes/F

Hi Nick, the qdec_project_archive exists in /tmp after clicking Save Project, but the qdec.table.dat does not exist in /tmp. but in my working dir, i have the qdec.table.dat, i tried to copy this .dat into /tmp manually and chmod a+x, and start qdec gui and load the .qdec in working dir, still the

[Freesurfer] Testing FreeSurfer recon-all with 2 different head coils

2011-05-10 Thread Gullett,Joseph M
Hello, Our University's MRI facility recently upgraded from an 8 channel to a 32 channel head coil. I have been doing some QC analyses to determine if this will affect our results with T1 enough to warrant a regression for the number of RF channels in the final study analysis. I ran FreeSurfer

Dear Doug, Thank you a lot for your reply! Yes, I did use reg-feat2anat and registered example_func to the subject's anatomical. As far as I understand it, then the registration matrix can be used for a contrast of interest. That's great news that the software version will not be a problem. I wi

Hi Joe, my guess is it has more to do with coil geometry than FS. The 8 channel coils are not very homogeneous in the cortex. The 32 are in general much better for surface recons. You could look at SNR or CNR maps and see if they correlate with reliability cheers Bruce On Tue, 10 May 2011, Gu

That is not unusual. It attempts to create an aseg by merging all the asegs from the individuals. To do this, it has to load all of them in memory, which often too big. doug Joakim Vinberg wrote: > > Doug, > > I figured that would be a little weird. Thanks again for guiding me > through this p

natalia, i'm not able to replicate this error, that is, i am able to create a project file (which gets named 'Untitled.qdec' by default) and then load it, both immediately, and later after restarting qdec. what os and freesurfer version are you using? n. On Tue, 2011-05-10 at 17:02 +0200, Nata

Hi Joseph, you are using a single subject? So how do you get the pvalue? And 6 month is not a small amount of time. I guess you need several subjects before and after the upgrade (if possible within hours or days). Martin On Tue, 2011-05-10 at 11:31 -0400, Gullett,Joseph M wrote: > Hello, >

what image are you displaying in this png? If it is one of the brain*.mgz then your control points aren't working as the wm is still very dark where you place them. Did you run autorecon2-wm after putting the control points in? On Tue, 10 May 2011, Moiyadi, Ammar wrote: > Dear Freesurfers, >

you might need to place the control points a little more carefully, at least one of them looks like it is in gray matter (but hard to say on a single slice). doug Bruce Fischl wrote: > what image are you displaying in this png? If it is one of the brain*.mgz > then your control points aren't w
