Terminal window (not an X11 window, as you did with Tiger).

freesurfer installed? Did you update from Tiger to Leopard? Did it
start when you run the recent Leopard update to 10.5.6? Did you modify
the DISPLAY environment variable?

I just setup Freesurfer on an Ubuntu installation. I get best results as
follows:
1) Disable/remove the Compiz / Wobbly Windows stuff if you installed that.
2) System -> Pref
