Hi Danny,
If you want to cd into SUBJECTS_DIR, just run:
export SUBJECTS_DIR=/downloads/buckner_data/tutorial_subjs
cd $SUBJECTS_DIR
“cd $downloads/buckner_data/tutorial_subjs” isn’t a valid command if you
haven’t set a variable named “downloads"

Hi Danny
can you please embed text like this directly, not screen shots of text?
This looks like you haven't downloaded the tutorial data or maybe it is
elsewhere and you need to set your downloads env variable differently?
cheers

Hi all,
I've just started using Freesurfer and the software works fine (with .mnc
extensions). However, my data has a .mri format. I couldn't find how to
convert this data with Freesurfer. Does anyone know whether this format is
supported within Freesurfer of how to convert it to a format that can

Dear FreeSurfer
Dear FreeSurfer experts,
I used 0.6mm isotropic resolution MPRAGE ( matrix size 320 x 320 ) and 260
slices in freesurfer. The output (.mgz) has a different resolution and matrix
size (1mm isotropic resolution and 256 x 256 matrix size). I used mri_convert
to convert the output image from mgz t
Thanks Doug!
I tried it out already and it works perfect!! (I could tell the order of the
runs from the log)
Plz forget my previous mail. :P

The problem is likely osirix. It often strips off siemens-specific
info needed to convert the mosaics that are used in the
functionals. With mri_convert, you don't need to separate the dicom
files into runs in separate directories, just pass it one dicom file
from the run you want to convert, and
Hi Jackie
what happens if you just use mri_convert from the start?

Dear list,
I have a question about dicom sorting and the coversion to nifti.
That is, I used Osirix to sort dicom images into separate runs, and then use
mri_convert to convert them from dicom to nifti, which works well for
anatomical scans, but not for the functional ones. I have no clue what
