I've never heard of surfsup. Is is a local script?

Did you run recon-all with -qcache? If not, then it is having to
preprocess all the data (ie, sample to common space and smooth). It will
take the same amount of time with -qcache, but it will store (ie, cache)
the results so that it will only take a few minutes if/when you run it
