Jeremie,
The AFNI package must be installed and setup independently from
Freesurfer. Since you have it installed, it sounds like you just need
to add the AFNI bin path to the search path. Something like this:
setenv PATH "$PATH":"$AFNI_BIN"
rehash
Then test if it finds to3d by running it.
