Anything with 0 thickness is assumed to not be a valid cortical vertex. As such, we don't smooth it so that it does not corrupt other vertices that are valid. When you stack the images together and use this masked smoothing, any invalid vertex will become 0 for all subjects and will be ignored

[Freesurfer] Freesurfer Versions - Zeros in the Cortex

External Email - Use Caution Hello, We are looking at the vertex-wise thickness measures for participants within the fsaverage space. There are a number of indices within the cortex that have thickness values of 0 in the thickness.fsaverage.mgh surface files. In FreeSurfer vers

[Freesurfer] Freesurfer versions & Amygdala Subnuclei.

External Email - Use Caution Dear Freesurfer List- I had a (hopefully) quick question about amygdala subnuclei segmentation. I know that the subnuclei routine is only available in the dev versions of Freesurfer, but can data already processed with stable v6.0.0 be used (with said

[Freesurfer] Freesurfer versions

Dear Freesurfer experts, I am attaching a document showing the segmentation of a brain in version 5.1 and 5.3 with and without a 3-T flag. Image is from a 3-T camera. What I am wondering about is that it seems that the cortex is too thin in the later version of Freesurfer (both when using 3T
