I have anatomical MRI (MRI 3D T1) and I did recon-all on it.
But when I want to register my CT (image1_CT.nii) with my MRI (using
bbregister), I have an error. When I use my SPECT I have an error too...
Do you have an example of line of command in order to see my faults?

thank you for your answer. I did recon-all with my CT and SPECT
recon-all -i home/pmod/Bureau/freesurfer/subjects/... -subjid ...
and then, I tried to register CT with MNI with bbregister:
bbregister --mov MNI152_T1_2mm_brainnii --s image1_CT/ --init-fsl --reg
ct_recal_mni.dat --bold

I'd like to compare registration between FSL and freesurfer. So I have to
import my images (I have 25 MRI, 25 CT and 75 SPECT) into freesurfer, with
recon-all if I understood. But my images are on NifTi extension and I have
error:
My program is for 1 image:
recon-all -i /home/pmod/Bureau/IR
