For rh.qsphere and rh.orig I get a total defect index = 0 and 0 holes.
Based on what you said, I assume that the topology correction ran ok.
So does this mean it's picking up the fact that I ran the qsphere twice?
Can I go ahead with the parcellate_subject despite this?

Hi,
When I run check_subject on one of my subject I get the following message:
WARN: rh.qsphere is same size as rh.orig.
I am not sure when the rh.qsphere is generated but can you let me know how
to correct this problem so i can continue with parcellate_subject.

Hello,
In the attached image the pial surface and the wm mater surface are
crossing. Can you let me know if this should be fixed or if it will have
an effect on the parcellation steps? The whole volume is located at
/space/engram/10/users/rk_fmri_struc/Y15_102304_STRUC.

When you look at the values that are produced by mris_anatomical_stats for
surface area, are these values the same as pial surface area?
Is the pial surface the same as the inflated surface?

When map_all_labels is run is it using the average7 brain to know where to
map the labels onto the surfaces? Also why are the labels (such as the
central sulcus) generated by map_all_labels and
parcellate_subject different?
