I am wondering what is going on "under the hood" when one makes a choice under
the Design tab in the Measure (Dependant Variable) box for Measure. For example
if one chooses "Volume" instead of Thickness, what exactly is being used as
volume? Where does the information on volume come from?

Unfortunately the Freesurfer Wiki is mute on the use of permutation, unless there is some tutorial I haven't found.
How many permutations should one run?
Any other helpful hints?

I have 2 groups which have been processed through the pipeline without error.
I have used the lh.aparc and rh.aparc files to extract parcellated cortex

My nii files look straight in FSLView, but after converting them to mgz with mri_convert, they are tilted a bit to one side and slightly forwards when viewed with tkmedit.
Have I done something wrong, or omitted a necessary command?
