We are having the same problem as Kayle (below). The command recon-all -s
-autorecon3 -FLAIR -FLAIRpial produces a
FLAIR.mgz that is way out of alignment, resulting in faulty adjustment of
the pial boundary. The flair and T1 images were acquired on the same scan
session with matched geome
