I am trying to run recon-all on old (back from late 1990's) raw MRI data.
Each slice is in a raw format.
When I try to execute recon-all, I get the error shown below:

you definitely shouldn't mix results from different versions. As for your
2nd question, I guess if there are no manaul interventions required prior
to the stage that you are copying after (e.g.
talairach adjustment) you should be ok.
