Hi, there,
I am going to make our own template. Based on the introduction in FreeSurfer
WIKI "The Surface Registration Process; Template", the first step is "Prep".
"The process starts ("Prep") by choosing one reference subject, and
producing a template (Here, mytemp0.tif). No ?h.sphere is req
You can run recon-all with -nonormalization flag, which will skip that
step.

Hello,
Another question:If during the first recon-all, freesurfer makes skullstripping
and normalization automatically... Is there any way to run the first recon-all
without automatic normalization?
Is it possible?
Thanks

Hi Af.
it's hard to diagnose from just the images, but it looks like the intensity
normalization is eroding the gray/white boundary. I don't think the
brightness is an issue per se, as that's just a display artifact. If you
send us the orig.mgz and the 00?.mgz volumes we'll take a look.

Hi, there,
I have two questions,
1. I have read "The surface registration and templates" at FreeSurfer WIKI,
and I am going to creat our own registration template. Is there a shell script
available
somewhere to do this?
2. What are the files in the folder of ../freesurfer/subjects/fsaverag
sorry, but probably not.

Dear Sirs and Madams,
we are planning a study measuring cortical thickness in children. Due to better
contrast bettween white matter and cortex in infants we generally use T2 images
in 3 planes. Is it possible to measure the cortical thickness slice by slice
without the availabilit yof 3D data
