Probably you should try adding the -noaseg flag to recon-all, as the
aseg step relies on having 'conformed' volume data to register to the
atlas. The -noaseg flag skips creation and usage of the subcortical
atlas.

like WM) layer is supposed to generate 3D FEM mesh by means of a meshing
