I think this has been fixed. BTW, be very careful changing the
orientation describtion. Note that it is the description that is being
chaanged, NOT the pixel data. If your pixel data were oriented one way
and the description was correct, changing the description will make the
description wron

mri_convert should be able to convert back and forth, just based on
extension.
mri_convert brain.mgz brain.img
and
mri_convert brain.img brain.mgz
should both work. Try loading the .img in tkmedit and see if it displays
properly

my copy of freesurfer-Linux-centos4_x86_64-dev20060224-full contains a
small error in the file FreeSurferEnv.sh. In line 155 "export
=$MNI_INSTALL_DIR/data" should read "export
MNI_DATAPATH=$MNI_INSTALL_DIR/data".
