Really shooting in the dark here. Is the default configuration file /usr/local/etc/squid/squid.conf readable by the squid user ? And is /usr/local/squid/logs (that is a dir) there ? Does /var/log/messages (or $dmesg) have anything squid related after boot up ?

My take on your problem would be that you merged the 2 files and did not run pwd_mkdb after that which led to an inconsistent state between /etc/passwd/ and /etc/master.passwd which is the main user database.
