In ob-R.el, changing this
(if (string-match "^\\([ >]+\\)\\[[0-9]+\\]" line)
to this
(if (string-match "^\\([ ]*[>+][ ]?\\)+\\([[0-9]+\\|[ ]\\)" line)
seems to fix things (note I added plus sign which is the continuation
prompt in R).
