I'm also running FreeBSD 11.1, Dovecot 2.3, and Pidgeonhole 0.5, I am
not getting the error you are noticing. I also do have a symlinked
/var/run/dovecot/dovecot.conf which goes to
/usr/local/etc/dovecot/dovecot.conf.
Can you send a complete doveconf -n and your dovecot startup lines in
