Compiz has configuration option called Focus prevention level (run ccsm
→ General options → Focus & Raise Behavior → Focus Prevention Level). It
may be related to this issue. Try set Focus Prevention Level = Off.

Just for reference, i just updated to empathy 3.1.91-0ubuntu1 and the
problem did NOT appear the first 1-2 times i called the window via the
messaging menu. Bug after a few mins, the behavior described in the
description reappeared.
