This is fixed upstream in gvfs 1.21.1.
Interesting to note that despite all the comments, no one bothered to
file a bug upstream.

@Marc Thomas: A not particular work around is to install sshfs* and
mount the file systems manually. I found that IntelliJ (netbeans)
stopped overwriting permissions when mounted this way.

This bug has surprised me several times as well. Works with practically any
other text editor
except Qt Creator, Vim and Emacs. Is SSHFS a workaround?
5 years, 9 months and 3 days have passed since the first report...
