I can only confirm, bugs like these don't make a good name to Eclipse.
Have you tried the attached plugin as a workaround for this problem?

This "feature" was really driving me nuts, so I have written this simple
plug-in which gives the stolen focus back to the opened / activated
editor. Not the "real" solution, I guess, but at least it is working for
