This bug was not only related to Flatpak. I have never
installed/used/heard of Flapak before I filed this bug. Maybe this bug
should be filed against dbus-user-session.

Since there are multiple packages that depend on dbus-user-session,
there's really no need to mention a single package in the title.

@antonioshadji
I had to undo the workarounds in order for it to stop asking for
passwords at login:
In /etc/xdg/autostart/gnome-keyring-ssh.desktop
I originally replaced:
Exec=/usr/bin/gnome-keyring-daemon --start --components=ssh
with
#Exec=/usr/bin/gnome-keyring-daemon --daemonize --compone
Removing dbus-user-session resolved my issue. It got added when I
temporarily installed anbox. There was no xdg-desktop-portal or xdg-
desktop-portal-gtk installed or available.

It does not have anything to do with flatpack or pitivi. I have several
machines experiencing this issue and have never installed either of the
mentioned packages on any of them in any point in time.

This has manifested itself on a machine with a fresh install of 16.04.2
with nothing installed but google chrome. I have 2 other machines with
this issue and neither have ever had the flatpak PPA enabled or anything
installed from it.

That is not a fix. It is a workaround. On boot, my system has gnome-
keyring-daemon running which needs to be killed and restarted without
--login in order to function. This was working a couple weeks ago. There
should be no "fixes" the user need to do to regain this functionality.

Public bug reported:
After upgrading from Ubuntu 14.04 to 16.04, the VPN profile which was
used daily is now grayed out on boot. See attached screenshot.
After restarting the network-manager service, the profile is then active
and can be selected and connects without issue.
