This problem has something to do with compiz. I by default had compiz
on, and I have this problem. Then I turned compiz off, and I was able
to get the desired transparency. When I turned compiz back on, I could
again get the transparency, so I can no longer reproduce the problem.

The broken symlink is only part of the story. Here is what I wrote on
the duplicate's (358848) page:
"Go to /usr/lib/mozilla/plugins and list the files. You will find that
libtotem-basic-plugin.so is a broken symbolic link, to
/usr/lib/totem/default/libtotem-basic-plugin.so. If you go to firefox

That works, but it only makes the change in xulrunner, not mozilla, and
doesn't change the name of the link. I prefer what I have attached
here.
