I was able to set Shift+Ctrl and Ctrl+Alt combinations and they work.
However, when I try to set Shift+Alt combination it is set as "Shift+Alt+Meta
L" and it won't work.

Yep. Also you can go back to iBus after that it will work.
Needs to be done after any changes to shortcut.
