I can't confirm it. Are you sure that file selector are not using your
configuration in ~/.config/user-dirs.dirs ?
How is your XDG_DOCUMENTS_DIR configured?

If you delete your $HOME/Documents directory the next time you do a
login your XDG_DOCUMENTS_DIR is automatically set to $HOME
