I just started having this problem in hardy (manifested by Java) after
an update today (2009-07-14). The sed/XINERAMA workaround suggested by
others earlier worked for now.
Here are the packages I upgraded, it began immediately afterward:

To get around this issue in pdfs produced from Latex files, use TrueType fonts,
as Sergei Ivanov pointed out.

NO, Maybe i wasnt clear, I was suggesting that the "new file" would be opened
in the location where the user chooses,
But only enters the file name , when the user selects "Save" .
So the user only saves to the directory where he had selected to open the new
document.
