I haven't test Ubuntu Desktop so I don't know, if it's only Unity
problem.
As I recall on my Ubuntu Destkop I have some problem with Nautilus when
my router have hanged, then I have unmanaged copy dialog, but not
minimalized. And then other windows of Nautilus works correctly.

is that only reproducible with une? that looks like a window being
minimized , could you tell us a few easy steps in order to reproduce it?

Some update:
I can run nautilus from console, so it's a problem with launcher.
When I press right mouse button on this icon I get a menu with 4 items:
"Show copy dialog", "File manager", "Keep in Launcher" and "Quit".
"Keep in Launcher" is selected and using "Quit" do nothing.
