I use multiload, workrave and weather. All of them continue to run and
I can interact with them, but the menu, launchers, calendar, window list
and pager are all missing

Yep. Will also strace during next dist-upgrade.
Applets present are: notification-area, gweather, netstatus (x2),
cpufreq, battstat, multiload, clock, mixer, wncklet (x4), charpick,
tomboy and trashapplet.

Thanks for your bug. Could you install gnome-panel-dbg and get a
backtrace next time that happens to you? What non-stock confiig applets
do you use?
