Enabling "CompizConfig->Workarounds->Legacy Fullscreen Support" also
fixes the problem, and without needing to change any other settings.

Disabling "Wobbly Windows" solves the problem for me too. However I have
not noticed the problem with any other fullscreen apps (I've tested
Firefox, Evince, MPlayer and VLC).

The problem is with the "Wobbly Windows" Compiz plugin. Disabling it
solves the problem, so I think that there's the bug.

problem certainly did not exist in 9.04.

The problem is solved temporarily by switching between compiz appearance
profiles (normal/extra) but comes back.

I had the same problem after upgrading from 9.04. I needed to left-click
to make the top panel disappear. I didn't use a custom compiz profile.
I just switched from 'extra' to 'normal' and the problem dissapeared. I
switched back to 'extr'a and the problem remains solved.

Making a video fullscreen causes the bug with my compiz profile (see below).

I found that setting Appearance Preferences -> Visual Effects to None,
