This does not seem to me a compiz-related issue, as keybord shorcuts are
completely unset after reboot; they work, even with compiz, but oblidge
me to re-enter them every time I reboot. If compiz was the problem,
keyboard shortcuts won't work at all...

Try this:
Set [Visual Effects] in System->Appearance to [None], now set the keyboard
shortcuts and reboot.
Are the shortcuts still working after the reboot?
