First of all I would like to thank you. Moving the file fixed the
problem.
The applications.menu file was empty.
At the moment I can't say what was the reason of the problem. If it
happends again I will try describe it.

Looks like a buggy /home/ubuntu/.config/menus/applications.menu user
configuration. Does moving it somewhere else fix the bug? How did you
edit your menu? Could you attach the file to the bug?
