I looked into that and found nothing out of the ordinary, all passwords
were saved, no more no less.

I have not managed to reproduce this but:
I'm using freenode IRC with my : combination in the
password field of the Empathy account for identifying against the
nickserv.
And sometimes, for no reason recogisable, the password does not work
anymore to identify against nickserv
Same problem here, just mentioning this to be sure that its not
forgotten, is there anything I can provide for reproduction of the bug?
