Apologies Can you close this bug as I had trashed my ~/.gconf folder after the upgrade to 9.04 whilst trying to trace another bug. I had then added my mail account using the evolution wizard. It must be picking up search folder settings from the ~/.evolution folder which it can no longer tie to
