As I said in the original post, I think it occurs when nautilus starts ...
When you start a new gnome-session, it happens ...
It can reproduce by killing nautilus with "killall nautilus", nautilus
automatically starts and rearrange the icons automatically ...

I thought it is a result of previous system configurations/ settings ...
So, I deleted all gnome-related conf files ( i.e., .gtk/gnome* in $HOME )
Still, the icons positions changing automatically for each session ...
