Correction: My problem dissapeared when I disabled compiz Commands
completely. Now, keyboard shortcuts work well.

For me, only programs in /usr/bin/ or /usr/local/bin/ work. May that help.
(Other programs, stored either in /opt or in my /home directory, are simply
ignored.)
