I don't have a crash on Ubuntu 16.10 (Nautilus 3.20.3) but with 1000
files, the process is very slow, something like 1 to 5 seconds per file,
the CPU load is high, and at the end the summary popup says: 0 files
moved. The move succeeded though.

make minor change to the file name, for example pluralizing.
Unfortunately this case is one big use case.

I think you're vastly overstating the impact here. I don't agree that
they look as bad as you say.
But if you want to fix it, the Ubuntu themes are the correct place. Look
for "separator" in Ambiance/gtk-3.20 and Radiance/gtk-3.20.
