Since you don't know what software does cause the issue, I would start
troubleshooting by replacing the graphics driver instead of randomly
debugging software by using e.g. strace.

i use GNOME 3 related on Debian.
sometimes i see color patches on screen.
suppose i point my mouse to "activities" part on the
top left part of the screen and then back again and
then open windows come to it's original size. then
the color patch is cleared.
