I fixed bug #1058683, which showed up in igv after an important upgrade
of htsjdk.
Great idea to improve one's Advent bug squashing metrics: upgrade
software, break things, fill bugs, fix them.

eventually got this fixed, but I truly hope it will be far easier with igv.
Smells like excluding the test is a sensible thing. On the other hand
if Salsa-CI and autobuilders would be OK I'd be fine if you do a source
only upload.
I should say I am hesitating to remove the test about thread s

and libhmsbeagle-java is missing a dependency on libhmsbeagle1v5 which is
also causing a problem. Looks like this was fixed in git but unreleased.
