of course you can. however, you'll loose the automatism then, which will
make your image break if e.g. the kernel names do not match anymore
(because you changed the configuration).

copy /usr/share/live-helper/templates to config/templates, edit
config/templates/syslinux/* to your likeing, and set LH_TEMPLATES to
"config/templates".
then rebuild as usual.
You can use a custom menu.cfg and put it in config/binary_syslinux. This
folder overrides the files in the liveCD.
