I'd first check Xorg Debian package changelog to see what exactly changed, and
then check the Device section of /etc/X11/xorg.conf for any misconfigurations
or suboptimal options.
It might be useful to have a look at /var/log/Xorg/Xorg.0.log, if it has any
errors/warnings related to 3D/2D
ties.

I've been using 2.6.32-5-amd64 (on squeeze) for a while, and haven't seen any
problems with VLC (the only program from your list I'm using). Generally I find
2.6.32-5-amd64 stable enough to soon remove 2.6.32-3-amd64.
I may try hibernation, but I haven't used it before - so that won't mean

The reason this may work is that X server tries to perform auto-configuration
during startup,
so any xorg.conf problems would be bypassed.
But the logs (point (a)) should give more specific infomation.
Maybe also have a look at /var/log/Xorg.*.log, specifically for

I had similar problems with radeon (using non-free fglrx driver instead of
radeon-hd, and then fglrx being no longer available for some time).
