I've always installed Apache::MiniWiki from CPAN. I doubt very few
people have ever used the debian package. I would suggest to remove
libapache-miniwiki-perl from Debian.

I'm seeing a similar problem in gnome with metacity as window manager.
When I press 'g' in full screen mode the GUI does pop up but I can only
see it when I exit full screen mode.

Correct,
Apache::MiniWiki currently has only been tested to work well with Apache
1.3. It doesn't work under Apache/mod_perl 2 yet due to changed
behaviour on mod_perl 2.0... changes required to make this work are
probably not major but not simple either.
